Voldemorts namn skulle ha dykt upp som "Quirinus Quirrell" eftersom han var i Quirrells kropp och inte hans egen .
Han delade en kropp med Quirrell. Han var inte i sin egen kropp - därför skulle han inte dyka upp som "Tom Riddle" utan istället som "Quirinus Quirrell". Och Fred och George skulle inte misstänka någonting.

traveled around the world. A foolish young man I was then, full of
ridiculous ideas about good and evil. Lord Voldemort showed me how wrong

Han skulle inte dyka upp som "Voldemort" i första hand, utan snarare som "Tom Riddle".
... och därför hade Fred och George inte erkänt honom (Harry hade inte innehav av kartan vid denna tidpunkt). Vi vet att, i Pettigrews och Crouch Jrs fall, ditt real namn fortfarande skulle dyka upp på kartan - även om du är i Animagus-form eller under effekterna av Polyjuice potion. Tom Riddle skulle därför dyka upp på kartan istället för Voldemort, som Voldemort är bara ett alias, medan Tom Riddle är hans egentliga namn.
Majoriteten av Wizarding World hade ingen aning om att den strålande Head Boy Tom Riddle verkligen var Voldemort. Även om Tom Riddle visade sig "bredvid" Quirrell på kartan, skulle Fred och George inte ha en skrynkling om att något var fel.

Medan hon inte direkt berörde ämnet gav JK Rowling en liknande förklaring på "Pettigrew-Scabbers plot hole".
Fred and George used the map for their own mischief-making, so they concentrated, naturally enough, on those portions of the map where they were planning their next misdeeds. And finally, you must not forget that hundreds of little dots are moving around this map at any given time… Fred and George did not know everyone in school by name, so a single unfamiliar name was unlikely to stand out.

Det finns inget bestämt svar då JK Rowling inte berörde ämnet ( även om hon nämnde varför Pettigrew aldrig var sett ). Men med tanke på det övertygande beviset på hur Marauder's Map egentligen fungerar, är det här svaret "som kanon som det blir".
